This atlas provides a detailed understanding of CAR-T cell phenotypes, enriched signaling pathways, and their specific roles within the transduced T-cell population. The goal of this project is to develop a robust pipeline that incorporates quality control (QC) for query data and compare query data with reference data, such as Seurat label transferring method. This comparison will help estimate whether the query data is suitable for projection onto CAR-T single cell reference dataset. Additionally, the project will involve the development of a visualization tool to display QC results and projected cell type results, including mapping scores and projection scores. The tool will also visualize how cell types appear on both de novo UMAP and reference UMAP. This project aims to enhance the accuracy and reproducibility of cell type annotations by addressing dataset imbalances, detecting incompatibilities, and assessing cluster heterogeneity. Key Responsibilities * Pipeline Development for Data Quality Control: * Design and implement an automated pipeline to perform QC on cell type annotation in query data after the label transfer step. This pipeline will systematically evaluate the accuracy and compatibility of transferred annotations, ensuring reliable and reproducible results. * Comparative Analysis: * Estimate the suitability of the query data for projection onto the reference dataset. * Generate detailed reports on the comparative analysis. * Visualization Tool Development: * Create an interactive visualization tool to display QC results. * Visualize projected cell type results, including mapping scores and projection scores. * Develop UMAP visualizations to show how cell types appear on both de novo UMAP and reference UMAP. Qualifications & Experience * Proficiency in R programming language. * Familiarity with single-cell RNA sequencing data analysis methods. * Experience with data visualization libraries (e.g., ggplot2, Plotly). * Ability to work with bioinformatics tools and packages, particularly those used for single cell analysis. * Strong analytical and problem-solving skills. * Excellent communication and documentation skills. * Ability to work independently and as part of a team. The starting compensation for this job is a range from $35.00/hour - $43.00/hour. The starting pay rate takes into account characteristics of the job, such as required skills and the geographic location where work is performed. Candidates applying for the PTDU Intern Program should be passionate about science/engineering and thoroughly enjoy the challenges associated with complex problem-solving. Candidates must be highly self-motivated and able to work effectively as individuals and as part of multi-disciplinary teams in an atmosphere of casual intensity to develop medicines for unmet medical needs. Interns with a laboratory focus will work alongside scientists to design, execute, and analyze wet-lab or dry-lab-based experiments in support of the diverse development activities needed to produce therapeutics at scale for patients. Previous internship projects have included but are not limited to: Cell and molecular biology approaches to develop novel drug potency assays. Bioreactor, fermentation, and cell culture media studies. Drug analysis using tools like mass spectrometry, HPLC, NMR Protein structure and stability studies. Developing cell differentiation protocols in support of cell therapy programs. Updates to the PTDU Assay Information & Request (PAIR) System. Benchling templates and results schema update. Required Education You meet one of the following criteria: Must be pursuing a Bachelor's degree (enrolled student graduating in 2026 or 2027). Must have attained a Bachelor's degree no more than 2 years ago from the time of application (not currently enrolled in a grad program). Must be pursuing a Master's degree (enrolled student). Must have attained a Master's degree no more than 2 years ago from the time of application. Required Majors: Chemical Engineering, Biomedical Engineering, Mechanical Engineering, Bioengineering, Pharmaceutical Engineering, Chemistry, Biology, Microbiology, Biophysics, or related disciplines. What You'll Do: Maintain and update patient medical records, including medical history, current status, vital signs, treatments, and medications. Review and update immunization records. Work with Providers to ensure efficient schedules and continuity of care. Discuss patients scheduled for the day, including pre-visit preparation.
