This is an exciting opportunity for you to be involved in the development of adaptive treatment protocols using SGRT techniques. Our department boasts a highly active brachytherapy program, offering a wide range of treatment modalities. Our physicians, who are recognized experts in brachytherapy, utilize the state-of-the-art VARIAN Bravos afterloader for high-dose-rate (HDR) treatments, including GYN, interstitial, and contact procedures. Additionally, all radiopharmaceutical infusions, such as XOFIGO and PLUVICTO, are administered in a specialized area within the department. We use Mosaiq as our EMR, and ARIA (Eclipse with RapidPlan, Brachyvision) as our treatment planning system. In addition, we use a suite of products from Radformation (Autocontour, EZFluence, ClearCalc, ClearCheck, QuickCode), MIM (Maestro, ProtégéAI+), and LAP RadCalc. For routine QA testing, we have a range of advanced physics equipment, including a PTW BeamScan water phantom, several detector arrays (SNC ArcCheck, PTW Octavius 4D, PTW Starcheck Maxi, SNC Mapcheck, FilmQAPro), as well as all types of phantoms and dosimetric devices necessary for routine QA tests. Our team utilizes the TotalQA (ImageOwl) cloud-based platform for QA analysis and management. The BiNGS staff support a broad range of bioinformatics analyses for multiple applications spanning bulk ATAC-, RNA-, and ChIP-seq, CUT&RUN and HiC, single cell ATAC- and RNA-seq, single cell Multiome and Spatial Transcriptomics, WGS and WES. BiNGS further provides services for data management, bioinformatics tools development, access to biocomputing resources, web-based app development, and advanced computational training in data analysis. We are focused on delivering a comprehensive, rapid and user-friendly service. More specifically, we are working on multiple projects together with PIs in the Tisch Cancer Center and the broader Mount Sinai community to analyze NGS related datasets. For example, we are working to understand the role of RAS mutations in the development of Leukemia utilizing single cell RNA- and ATAC-seq; understand the role of histone variants in cancer development utilizing enhancers analysis, transcriptomic analysis, open chromatin analysis and transcription factor network analysis; in another project, we are utilizing bulk and single cell, and spatial transcriptomics to understand breast cancer metastasis to bone. Finally, we are utilizing FIBER-seq (third generation PacBio long read sequencing), to better understand how chromatin remodelers shape the chromatin landscape. The candidate will work closely with investigators to facilitate and enhance the processing of their projects. For example, correlation with gene expression signatures, and Histone PTM enrichment analysis. The ideal candidate will be able to navigate the available datasets and extract meaningful data based on the system he/she works on. + Provide analyses and visualization for presentations and publications. + Participate in the implementation of new software tools (e.g., MOFA and SNF) to process, analyze and visualize high-throughput multidimensional sequencing data. + The candidate will be required to identify the main requirements based on relevant questions, identifyavailable tools, implement and test. + PManage data and interactive tools on local HPC and commercially available clouds preferably Amazon Web Services.
