Perform phenotyping analysis of healthcare data from adults with epilepsy, stroke, traumatic brain injury (TBI) including deep clinical phenotyping of individuals based on electronic health record (EHR) and survey data using Human Phenotype Ontology (HPO) terminology and NIH's Common Data Elements (CDEs); statistical/computational phenotyping via utilization and validation of healthcare administrative algorithms and machine-learning models; and systematic databasing of phenotypic data.
Perform genetic/genomic analysis of genotyping data (i.e. microarray and whole genome sequencing [WGS] results) from adults with epilepsy, stroke, TBI including: analyzing genetic information to determine the risk levels for specific genetic conditions; genotype-phenotype correlations; determining if genetic variants could be responsible for phenotypes via genetic database-based research (e.g., ClinVar, OMIM, Varisome, etc.); and systematically databasing genetic data.
Recordkeeping, data organization and data management (e.g., study records, data entry into databases, data checking and cleaning, data harmonization, data summary, data analysis, and data graphing) on secure virtual platforms behind the VA firewall.
Study team member responsibilities: regular research team meeting attendance; dissemination of study results in the form of writing/editing/preparing abstracts, posters, and manuscripts; writing grant applications; and participation in conferences and professional associations to upgrade skills and learn about new developments in genetics, genomics, and genetic epidemiology.

Position Summary
The University of Oregon's Urbanism Next Center seeks to create a pool of qualified candidates to fill periodic vacancies for pro-tem research/project management positions. All positions would be funding contingent, temporary assignments with an appointment of up to one year, but with the possibility of renewal for up to a total of three years depending on need, funding, and/or performance. Appointments would be as research assistants or associates, conducting researchor project management under the direction of a principal investigator.

This fellowship will consist of clinical training in the psychological assessment and treatment of pediatric gastrointestinal conditions. Patients commonly referred to GI psychology present with Inflammatory Bowel Diseases (i.e. ulcerative colitis and Crohn's disease), celiac disease, disorders of gut brain interaction (i.e., functional gastrointestinal conditions; e.g. Irritable Bowel Syndrome, functional abdominal pain, functional dyspepsia), constipation, rumination, and esophageal disorders, among other health complexity. The fellow will have the opportunity to observe, learn and/or implement evidence-based psychological interventions, including cognitive behavioral therapy, acceptance and commitment therapy, and clinical hypnotherapy for gastrointestinal conditions. The GI Psychology fellow will have ample opportunity to provide shoulder-to-shoulder care within multidisciplinary and interdisciplinary clinics, which may include the Multidisciplinary Inflammatory Bowel Disease Clinic, Celiac Disease Clinic, Polyposis Clinic, or Bowel Retraining and Constipation Clinic. The Dotter Department of Interventional Radiology serves as a beacon of both internationally recognized research and locally delivered advanced clinical care. The Dotter Department of Interventional Radiology is a part of the OHSU School of Medicine, with its own admitting service and clinic. We provide all the diagnostic angiographic, interventional radiologic, and neurointerventional services to the OHSU and VA Hospitals.
The appointee shall provide services as assigned by the supervisor in furtherance of the university's missions and goals of teaching, research, patient care, outreach and public service. The individual hired for this position will serve as research faculty and lab manager for the Dotter Memorial Research Laboratory at the Dotter Institute. The role of the lab manager is to carry out and facilitate the educational and research projects at the Institute. This will be done under the supervision of the Director of Research, and the Director of the Institute overall. Activities include coordination of clinical and translational lab research, including protocol design, preparation and execution.
The Dotter research lab offers additional educational workshops involving an animal model for which the lab manager is responsible to organize and conduct. We also support industry and academic collaborators by providing translational research support, device prototype testing, and running educational/teaching labs. The lab manager is expected to play an active role in reaching out to potential industry and academic collaborators to continue and expand our lab activities and scope. Coordination of maintenance requirements and updates of the research facility and interfacing with the Institutional Animal Care and Use Committee (IACUC) will also be administrative responsibilities of the position.

Per the National Science Foundation: Participating postdoctoral associates supported with NSF funds in RTG must be citizens, nationals, or permanent residents of the United States or its territories and possessions. An NSF-funded Research and Training Group (RTG) in Computation- And Data-Enabled Science (CADES) at Portland State University (PSU) will produce unique workforce additions possessing deep knowledge in specific areas of computational mathematics and statistics, as well as a broad understanding of current issues in data-driven science. The CADES group effort is divided into three areas: (Area I) numerical techniques for partial differential operators, (Area II) data-intensive statistical learning, and (Area III) optimization methods for data science. In addition to foundational issues in computational mathematics, examples of applied research directions include light propagation through optical devices, forecasting of weather, air quality, and drought, understanding progression of diseases like cancer and dementia, and multifacility location problems for warehouse and wireless services. All projects involve high performance computing and open-source scientific software products.
Currently, we are seeking postdoctoral candidates interested in working in our team RTG environment. Candidates whose doctoral research experience intersects with at least one of Areas I, II, III, and who are desirous of acquiring skills in the remaining areas, are sought. To this end, innovative training structures, seldom found in mathematics departments, are now being built at the Fariborz Maseeh Department of Mathematics & Statistics for RTG postdocs and students.

Function/Duties of Position
The Division of Pediatric Psychology, in partnership with the Division of Pediatric Gastroenterology, at Doernbecher Children's Hospital, Oregon Health & Science University, is recruiting for one full-time pediatric GI psychology postdoctoral fellow.
This fellowship will consist of clinical training in the psychological assessment and treatment of pediatric gastrointestinal conditions. Patients commonly referred to GI psychology present with Inflammatory Bowel Diseases (i.e. ulcerative colitis and Crohn's disease), celiac disease, disorders of gut brain interaction (i.e., functional gastrointestinal conditions; e.g. Irritable Bowel Syndrome, functional abdominal pain, functional dyspepsia), constipation, rumination, and esophageal disorders, among other health complexity. The fellow will have the opportunity to observe, learn and/or implement evidence-based psychological interventions, including cognitive behavioral therapy, acceptance and commitment therapy, and clinical hypnotherapy for gastrointestinal conditions. The GI Psychology fellow will have ample opportunity to provide shoulder-to-shoulder care within multidisciplinary and interdisciplinary clinics, which may include the Multidisciplinary Inflammatory Bowel Disease Clinic, Celiac Disease Clinic, Polyposis Clinic, or Bowel Retraining and Constipation Clinic. The GI Psychology service includes in-person and virtual outpatient appointments, providing access to patients across Oregon and Southwest Washington, and inpatient consultation at Doernbecher Hospital.
The GI Psychology program has expanded greatly over the past few years with a focus on developing clinical services. While this fellowship position is primarily clinical in nature, the GI psychology fellow will spend time participating in ongoing applied research projects and program development within their areas of interest and experience. Current research and program development efforts involve behavioral/mental health screening in pediatric gastroenterology, IBD-related distress, pediatric to adult healthcare transition, and multidisciplinary GI treatment.
Clinical hours and supervision (individual and group) will be provided commensurate with licensure in the state of Oregon. Participates in the supervision of trainees involved in computational projects
Required Qualifications
Master's Degree in Computational Biology or related field AND 3 years of relevant experience OR Bachelor's Degree in Computational Biology or related field AND 6 years of relevant experience
1 year of clinical experience in NGS data analysis including variant calling, copy number analysis and structural variant interpretation
1 year of clinical Bioinformatics Tools & Pipelines: Alignment (BWA, STAR, HISAT2); Variant callers (Mutect2, VarScan, Strelka, FreeBayes); Annotation tools (ANNOVAR, VEP, Oncotator); Workflow management (Nextflow, Snakemake, WDL/Cromwell)
Demonstrated ability to develop genomic analysis workflows.
Demonstrated skills in a high-level programming language, preferably Python or R, Pearl, preferably in Linux or Unix, optionally with Java or C/C++
Experience with artificial intelligence methods.
Experience with SOP-driven workflows for reproducibility and accreditation compliance
Experience with statistics and its applications to data analysis and interpretation
Experience with structured data storage and with multi-component data processing systems
Experience with architecture or tools for managing “omics” or imaging data
Ability to prioritize multiple tasks at one time
Excellent communication, analytical and organizational skills: both written and verbal
Ability to work independently and as part of a team while being collaborative in resolving problems
Intermediate skills with Microsoft Office (Excel, Outlook, Access, Word, and PowerPoint) on Window OS. Ability to accurately type 60wpm
Working knowledge of Oracle
Must have demonstrated excellent customer service skills both on the phone and in person
Must possess energy and drive to coordinate multiple projects simultaneously
Ability to use tact and diplomacy to maintain effective working relationships
Preferred Qualifications
PhD in Computational Biology or related field
Experience as a data analyst, data scientist, software developer or biostatistician, including at least 6 months in a collaborative teamwork environment.
Clinical report generation
Experience with AWS data workflows
Familiarity with CLIA/CAP regulations for molecular diagnostics
High-performance computing experience
Experience developing, training, and implementing AI-based tools.
